Kai Havertz and Robin Gosens from Germany made it 4-1 in the second half before Diogo Jota pulled one back for Portugal in the 67th minute.
Winning this high voltage game, the three-time European Championship winners gained their second position in the point table where Portugal holds the third.
On Wednesday, Germany will face off Hungary for the final match of the group stage where Portugal will face world champion France on the same day.
